Major features of Central Anza-Borrego include sandy stretches of the Salton Trough, southern approaches to the Borrego Badlands, the Vallecito-Fish Creek Badlands, and the mountains: Vallecito Mountains, Laguna Mountains, and Tierra Blanca Mountains, among others.

Major roads are Highway 78 and County Road S-2 (the Southern Emigrant Trail). Highway 78 crosses the area eastward from Julian to the Algodones Dunes. County Road S-2 (the Southern Emigrant Trail) extends northward from Carrizo Creek to San Felipe Creek at Scissors Crossing. In the western mountains, major roads are County Road S-1 (Sunrise Highway) and Highway 79. Others are County Road S-3 (Yaqui Pass Road) and Highway 86.
